Here's one I'm sure maybe 2 or 3 people know in the world outside of me, but here goes:Team buddies
Imagine if Starcraft and Bomberman had an illegitimate child that liked to run around and cause chaos. Ok, ok, a bit far fetched, but hey, that's as close a comparison as I can give to Team Buddies. The concept is this: you're these sorts of capsules (called "buddies") running around and stacking crates together at your home base to build weapons, vehicles, and other buddies to help you fight other teams of buddies. The game's fast-paced and fun, and has a slightly worms-ish sense of humor (though the weapons aren't as wacky), with a bright, family-looking color palette. The single player mode is relatively lengthy, with over 30 missions that each yield maps, game modes, weapons and skins for multiplayer.
The game is best as a party game; multiplayer modes include "domination" (think King of the Hill), capture the (insert animal here), deathmatch, and bombball (that one's a long story to explain). Sure, it's really old, and it's practically impossible to find, but Team Buddies is fun as heck, especially with the varied weapon "sets" (basically, in each one different combinations of crates yields a different weapon) you get by progressing through the single player game.
Overall, it's just plain fun.

Skullmonkeys and N2o are my two entries. If you're familiar with Neverhood, you'll know what Skullmonkeys is. N2o is a trippy tube shooter. I had so much fun with that back in the day.
Lemmings 3D - Probably my favorte puzzle game ever. The mind breaking levels plus the pop-referance of the late 90's made this a treasure.
