Karnaaj Rally was an absolute blast and an extremely impressive effort on the GBA. I think they shot themselves in the foot with the box art unfortunately though.
Ninja Five-O reminded me a bit of Rolling Thunder, but unlike RT I just couldn't get into it too much. A pity I didn't hang on to my copy though.
It's Mr. Pants was a fun puzzler which I was quite addicted to for a good deal of time.
BookWorm probably doesn't qualify for 'overlooked' or 'under-rated' but it was another gem for me in the GBA realm.
I've currently got Scurge Hive on the DS and all I can say is WOW. My only complaint is I have problems running diagonally on the DS which makes the game a little iffy for me.

GBA game values are some of the worst on Goozex...there are a lot of rare $20-40 games that are 100-200 points on Goozex, so they never get listed. I think a lot more GBA games would get traded on the site if they updated some of the point values. Ninja Five-O is a good example. I have the game and would probably trade it, but not for 150 points ($7.50) when I can easily sell it for $30-40 on half.com.
Very very few of my GBA games get traded on Goozex, since most of them are only worth 100 points ($5) here.
Here are some games that are undervalued on the site and thus have long lines of people waiting to get them:

Sea Trader, sort of a Sid Meier's Pirates game without so much on the flash and whatnot. It was super addictive (at least to me, I played a stretch of 4 hours straight without realizing the time had flown by) and it was hard to come by. I found a copy on a lark and glad that I have it, for sure!
Racing Gears was another one that sort of fell off the face of the map. It was here, it disappeared and people were talking about it but almost NO ONE owned it. They released it again for a few months and then it disappeared again, or at least it is buried somewhere. If you want a fun little racing game with rockets and oil slicks, this might surprise you!
POKEMON....seriously though Drill Dozer is a sweet overlooked game. It even has RUMBLE

There are actually two GBA games I found out about through Goozex that seem highly underrated:
Fortress - It's like someone took Tetris and Rampart, mashed them together and added cavemen. It's mindless and has no production value whatsoever, but it's a ton of fun.
The Tower SP - Sim Tower on the GBA? Sign me up!
I love the fact that the GBA is not region locked lol
